This sounds like the notorious HPT366 disk-drive corruption/failure problem. It is because of this that many of us, myself included, use a third-party IDE disk controller such as a Promise PCI card, and avoid the HPT366 altogether.

Are you sure those warnings are new? I used to get them all the time regardless of which driver versions I ran when I (once upon a time) used the HPT366(6).
